But then he also rushes to save her in the Eva-00 activation incident. Can't he just make his mind if he cares for Rei or neglects her.
And before you say he made her live away from himself because he knew he was a shifty parent and it would be better for her, that doesn't add up with having her live in unenviable conditions and not providing her with any better suited guardian. When he abandoned Shinji he at least didn't leave him to live all alone.

Yui fused with Eva 01 which was made from the bottom half of Lillith, and Rei was made from what was left of Yui from that experiment. While he likely wanted his wife back in whatever form he could get, he also needed Rei who hosts Lillith’s soul in order to start Instrumentality, so I figure Rei kinda needed to come from that experiment with Yui (who had in essence fused with Lillith).
Because Rei originally came about as the byproduct of a failed attempt (headed by Fuyutsuki, BTW) at extracting Yui from Unit-01.

In Episode 23, Fuyutsuki talks with Gendo and refers to Rei as "the product of my despair and at the same time the vessel of your hope, even now."

Since Yui was embedded in Unit 01's core, which itself was based on Lilith, maybe having Rei be a hybrid of Yui and Lilith would help bridge to Yui when they eventually pulled off Instrumentality.

I've been getting my answers from ai, but basically Rei was created as part of the scheme to bring Yui back so naturally Rei was a Yui clone -- the scheme actually somewhat made sense but still, didn't work out. Later on more clones because they needed Rei to operate unit 00, among other things.
Yui was never going to come back from anywhere. Gendo was going to unite everyone’s souls via instrumentality which includes Yui’s soul in Eva unit 1. But she was never coming back from anywhere.
Right, with hindsight. But before the drastic measure of instrumentality they tried to reverse the process and have Yui's soul download back into a clone.
What is telling you this though? The source material Or AI? Yeah losing Yui is the catalyst for what gendo does but I don’t remember it being implied anywhere that he was taking her out of unit-01. In fact taking her out of unit-01 kinda fucks the whole Eva up without a soul in the core.

Think: Gendo is known for going to extremes to reunite with Yui so is wrecking eva really worse than instrumentality? He wasn't set on the path of instrumentality right away anyway, in fact in certain endings he never did.
