Imo it was his reported desire to dismantle the CIA, his mistrust of Jews in Israel and America, and his hesitancy over the Vietnam war that got him killed. There are other reasons to tack on to that as well.

I think it was a conflation of a lot of these things with the primary one being a wish to disband the CIA, make peace with Russia (to an extent), and the way he double-crossed the mafia. I think most of the “whys” boil down to: JFK was not willing to “play ball” and he massively pissed off the wrong people.
