Hi! We are going to Japan this march. We arrive to Tokyo and the go straight to Fukuoka, that slowly back to Tokyo (and then home T_T). I sort of calculated, that we could use Sanyo-San'in Area Pass or Sanyo-San'in Northern Kyushu Pass - my question is, since neither of these two does not cover Shinkansen from Osaka to Kyoto (and we are skipping Osaka and want to go from Hiroshima to Kyoto), how is the best way to do it? Buy solo ticket from Hiroshima to Kyoto? Buy ticket from Osaka to Kyoto? How I mark it? (I mean the gates you have to put your ticket/pass in)?

Depend what you mean by best.
If best is no train change, go to the ticket office with your pass and ask to reserve a seat from Hiroshima to Kyoto and they will sell you the part from Shin-Osaka to Kyoto. Note thar you can always use the manned gate if you really don't know that to put in the gate, just show the tickets to the person and they will let you pass and take whatever ticket they neet to take.
If best is to get it for free, stop at Shin-Osaka and take a rapid train to Kyoto.
You can use your pass to ride Hiroshima to Shin-Osaka on the Shinkansen
The pass covers all conventional trains on JR West lines. So when you arrive at Shin-Osaka, change to the JR Kyoto line (Special Rapid), it should be less than a 30-minute ride to Kyoto
You get off at Shin-Osaka and change to a regular Rapid/Special Rapid or Limited Express (Thunderbird/Haruka) to Kyoto. Those are included in the pass, no extra ticket required. Takes about 15 mins longer so no big deal.
It’s only the Shinkansen between Shin-Osaka and Kyoto that is not included, all other JR trains are covered.
