But if you have a flight to a third country then you get 7 days transit time. So, if you book the flight to third country and then cancel or don’t use it, and you try fly/train back to mainland what happens at the custom when you try to return to mainland? Or, if you are meant to travel to the third country but plan changed and have to return to mainland for some emergency. What will happen? Deny entry back home? Go to a separate room and get questioned? Anyone had any experience of the consequence?

It's not mainland immigration you should be worried about. HK authorities will mark your passport as DT (doubtful transit) and you will face consequences when entering HK on future transit trips.
Word on the street is that once isn't a big issue; 2DTs=limit to 1 or 3 days on future transit trips insteand of 7; 3DTs=ban from entering HK with a passport while transiting.
Since PRC passports are eligible for the egates in HK now, I highly believe as soon as one DT is flagged on the profile, this person's passport won't be eligible for using egate forever.
That's possible. I have a friend who I know for sure has a DT record, and he entered HK on two transit trips afterwards using the manual channels and got 7 day entries, no extra questions asked. I don't think he has used the egates.
1 DT is ok. More than 1 DT will get him in trouble.
No, PRC passports are not eligible. EEP are – ie PRC passport that have a valid EEP. Without that, you have to pass through manned counters.

Not so much Custom**S**, which inspects luggage, but Immigration, which is in charge of passport control. They won't take this kindly, and might direct you to secondary.
But your problems will start even earlier, during HK exit Immigration controls. HK ImmD officers will not take that lightly either. Good luck getting an EEP later on.
Bottom line, just fly, and come back.
